To be honest, I've never had a problem with CCleaner... I just run it, clean everything, and it's all fine afterwards. I'm a bit um, cavalier, apparently... What's always bothered me about that is - what happens if you clean and have a problem which doesn't show up until a week later? Can you just restore the old registry? Make sure you do a backup of the registry (in the options) before you delete, just in case.
